duplicate messages after migration in some folders

After migrating the content of one Zimbra server v 8.7.11 p4 to another v 8.8.11 p4
Using ZextrasBackup on the source server, transfering via rsync and doing NG DoExternal Restore on the destination server (twice).
One domain users reported seeing duplicate messages some folders (Sent, Draft,Junk, and user-created folders), bringing them to the limit of their accounts quotas.
These are visible in those folders in the recipient server Zimbra webmail.
Any idea how that could have happen and how to deal with the duplicates?

Notes:
Messages Duplication happens only in folders, not in the Inbox.
Re-indexing the mailbox does not help.
