Ah, yes, I think a duplicate jar file was my issue as well (not caused by the installer but me in that case).
Could you please file a bug at https://bugzilla.zimbra.com/enter_bug.cgi?product=ZCS so this doesn't get lost? If you don't have an account on Bugzilla I can file one for you.

And during my 'real' upgrade (previous attempt was on a throwaway replica), I'm getting similar duplicate jar but for more recent version:

@jorgedlcruz - if zimbra had shown any interest in this problem you might have had it fixed for this sixth supposed release of 8.8. I'm not the only one to have hit this issue looking back, others seem to have given up.

We had exactly the same problem, be it that the problem surfaced when upgrading from 8.8.6 latest patch to 8.8.7 (on Ubuntu 14.04 LTS).
There were two zm-ssdb-ephemeral-store jars
Removing the older one (zm-ssdb-ephemeral-store-8.7.11.1496133981.jar) and restarting zimbra using
was sufficient to get zimbra in the air again.
