6.06 Connector compatible with ZCS 7.1?
I upgraded all my users ZCO to 7.1 and they were using it against our 6.0.8 server without any major issues for a few days. I made sure everyone was on the latest ZCO before upgrading my ZCS to 7.1. Test the 7.1 ZCO out against 6.0.6 before deploying to everyone.

Your best bet is to use IMAP if your Zimbra server is FOSS. If Network Edition then Exchange would be your best bet. However it seems like you are a user and not an administrator. Contact your Zimbra administrator to properly setup your email on your phone.

Migration Issues
Your import wizard is old and most likely will not support Outlook 2010. You would need Outlook 2003. Also, Zimbra Desktop is a mail client. The import wizard imports the mail into a Zimbra (ZCS) mail server. At least the last time I tried a PST import.

This is the wrong forum and website for that matter to trouble shoot issues with the GMV Atlas connector. This is for Zimbra BES Connector which can only be used with Network Edition Zimbra.

On my Windows 7 64-bit system that has Outlook 2007 32-bit, I installed the 32-bit ZCO. Works without a hitch.

Mysql update after 7.0 install
Yes if you send a stop command to zmcontrol it will stop MySQL. You need MySQL running to do the database update. I did mine while everything was running and users were retrieving mail.
