It is not supported yet. Zimbra added the frame work for S/MIME support, however it does not seem to be ready until 7.1.2.

Its supported fully with the latest version 7.1.1 even with Outlook Connector (NE only).

Not sure I fully understand what you are doing but it sounds like you are trying to make the Zimbra server accept email from user@zimbra.example.com. Also check the tmp folder for old backups that did not complete. Its usually safe to delete those in the tmp folder if you have good verified backups.

I can confirm with 7.1.0 the mailbox size is only shown when you hover over the account name. I have not upgraded to 7.1.1 yet to confirm how it works with that version. Indeed. Even stats in the manual Zimbra will stop and start services as needed during the upgrade procedure.

I just read through the bug report. Did you have Zimbra services stopped when you tried to upgrade?
